I can't load vector polygon training site file to CTA module, because input image files and training site file reference systems do not match. But, this training polygon site works for all other modules includes: SOM, fuzzy and etc. Please write me back if someone knows solution of this problem.

Most likely the reference system is not the same across all your images. In Metadata make sure the reference system entries on all the files match. For example, the file in question may state 'plane' as the reference system but the others are in UTM. If the coordinates match across images, then you should only have to edit the reference system in Metadata. Otherwise, explore Project or Resample to match all your input files.
